You can do anything. You can even do a single pokemon challenge using multiple pokemon. Make your own rules

Just box 'em and if all your pokemon die, you shift into a regular pokemon game

A lot of people do Nuzlockes with a "dead" box, when they just leave the pokemon in there until they're done
