If anything, Kirby has usurped Samus as part of the trinity, as Metroid has not had any major success lately, nor as many releases over the years. Pokemon also coming to creep a slot, probably from Zelda, but seriously, these days Pikachu and Kirby are way more well-known than Samus.

As for the OP, my vote goes to Link. The 3D games give Link's incarnations more characterization than Mario and Samus typically get.

They've just always been the trinity. Just like Superman, Batman, and Wonder Woman is the DC trinity.

You don't replace Wonder Woman just because Harley Quinn is more popular.

As a character, Samus is definitely the most interesting. Even in the games where she doesn't say anything/much, they still manage to convey some personality (e.g. the baby Metroid and animals in Super
). Fusion showed a bit more of her personality. It wasn't my favorite Metroid in terms of structure, but other than that I loved it (and still do). Then you have her backstory.

Mario and Link can have interesting backstories, too. But unlike Mario and Zelda games, Metroid has never really had that "new story" reboot feel. So there is a sense of consistent character development there.

How is it trolling? It's a title given to the three. Many people recognize them as the trinity. No other game series has been referred to as the Nintendo Trinity.

And the trinity was established by literally everyone, about 30 years ago. This isn't related to sales or popularity in the modern era, it's about those being the big 3 Nintendo ips in the NES days. They've been called the Nintendo trinity for decades, despite the fact that other series have beat one or more out in sales since then.
