I remember playing it back in 2004 and being surprised Square-Enix required Nintendo to explicitly credit them in the credits with its own special blurb towards the end.

Now in 2017 they just removed it completely. Why the fuck is SE so stingy and protective of that character? It's surprising especially after they let Namco/Nintendo make a Geno costume in Smash.

They also removed the Starfy, Kirby, and Wario cameos on the film posters.

According to a Youtube comment, the following was also changed:

Not only Geno, but a lot of other characters are gone too. Bink (The Donkey Kong Skeleton) is now a generic sailor skeleton, all Toads are multicolored males like in the recent Paper Mario games, Psycho Kamek was replaced by Doctor Toadley (From Bowser's Inside Story), the Fat Koopas that blocked your way are now regular Koopas (but big), The Mecha-Chomps were replaced by Mecha-Koopas and the angry-looking Hammer Bros. from Bowser's Castle are now regular NSMB Hammer Bros. Truly, it's a shame. But at least all the other characters are still the same.

Seems like the game's been Miyamoto'd, at least on the Mushroom Kingdom end.

Oh my ass, they removed the posters in the Yoshi Theater too. Got rid of the Kirby and Starfy and other ones, replaced 'em with generic Mario posters.

This is so dumb, Miyamoto is turning into the George Lucas of video games, only worse because he's forcing his creative will onto other people's creations now.

They didn't go out of their way. They replaced unique enemies and characters from the original with generic sprites from previous 3DS entries (or in the case of Bink replaced him with a generic sprite from this game) and just did the laziest job possible of removing the Geno cameo (the right side just doesn't open up, instead just having a random textbox pop up for what used to be his dialogue.)
The only change that took any amount of work were the movie posters, and that's like nothing.

This is exactly why it's so frustrating. Taking out Geno makes perfect sense since they don't own him. But they own characters like Wario and Kirby and the like. Going back and turning their own creations into generic versions is a conscious effort and direction that's really upsetting since it's at odds with the worlds and traditions that Mario RPGs used to follow. It's especially egregious in this case because they're basically rewriting their own history. Like, you wanna ruin all the future Mario RPGs? Fine. Go ahead. But going back and re-releasing older, more beloved ones while removing things that made them beloved? That's fucked up, man...

I mean, I don't think there are. But consider the history of the character.

He was a cult favorite in SMRPG, then disappeared and didn't reappear until 2003ish when AlphaDream got to give him a cameo in the original Superstar Saga. However, in the credits for that game, there was a very explicit, separate little blurb towards the end clearly stating something like "The character Geno is wholly owned by Square Enix." which seemed a little weird/stingy since usually stuff like that is just marked with like "Copyright So-and-So, 2003" in credits.

The character then disappeared again until 2015 when we finally saw some sort of a reference to him in a Smash game, but only as a costume for Miis, as part of the Cloud DLC in Smash Bros.
Now in 2017 he's missing from the remake of Superstar Saga, though he's not the only thing changed/missing in the game.

So they've had access to the character twice in the past, so it doesn't sound like SE is super against lending him to them for stuff. Honestly IMO it seems like something from Nintendo's end, not Square's.
