I know for Windows Xbox 360/One controllers are plug and play, and there are plenty of games that have automatic controller mapping/profiles for when you're using one, but exactly how common of a feature is that?
I'm looking into building a HTPC with a decent GPU for playing some games as well. I would be using a controller primarily for two reasons, the first is obvious which is that because it's a HTPC I'll be generally playing from a couch or bed and I like to be able to lay back and play games sometimes, shit there have been a ton of times in winter my hands get cold so I just play under a blanket, which you can't exactly do any of that with a keyboard and mouse, not conveniently at least.
The second reason is because the overwhelming majority of my time gaming on consoles. I've played some PC games over the years but few and far between so, so I'm not skilled on a kb/m whereas I'm fluent with a controller. And yeah I know all the benefits of kb/m over a controller in certain genres such as FPS' where even a shitty kb/m player can demolish a skilled controller player, blah, blah, blah but quite frankly I'm just too lazy to deal with a slight learning curve and having to git gud with something new over what I already know. I don't like change, consistency comforts me in my life. So even if hypothetically problem one wasn't an issue, I'd still want to use a controller.

tl;dr how well do most modern AAA PC games work with controllers in a plug and play sense? How often will I have to try to custom map keys, search the internet for key profiles and shit, or deal with trying to remember what I set some key to for in game prompts and such due to them not matching?

Super common, at least for Steam Games. I just plug in my controller then choose the menu option for controller support and choose which button causes the input I want it to.

PS4 controller is what I use.

Oh damn that's nice.
How well does it work with the DS4? I actually prefer it to the One controller but I was going to go for a One controller because I assumed better compatibility with Windows and games.

And do the 3.5mm headphone/mic jacks work on PC? I get occasional insomnia and generally fill that time with games, movies, and such so that would very convenient to be able to use my headphones I already have around at night.

most games that came out on the 360/PS3 era had native 360 controller support, and pretty much all new games have them (the xbone controller works, too)

Great. Xbox controllers all have native compatibility and Sony controllers no longer require malware-laced third party stuff to be used

It works better for some games than others. It's why I like having a choice.

Pretty good at this point. Has really improved in the last 10 years. Just about Every game that needs a controller has built in controller support

I remember when Game Ports were standard on sound cards.
Never heard of Game Ports?
They were device ports dedicated to joysticks and gamepads long before USB existed.
Wanna blow your mind again?
We had sound cards that were as long as your forearm.

My mouse broke last year and I never got a new one. I now use two 360 controllers. The second I use for my mouse; right stick to move cursor, triggers for clicking, bumpers for scroll wheel, R3 for middle mouse. I use windows on screen keyboard to type from the couch and so I pinned the keyboard app to my taskbar and then bound the back button to do "windows+1" (a nice shortcut for taskbar apps). D-Pad for zooming and back/forward. It works really nice. And I can keep it that way and then use the first controller to play games with.

So honestly there is much you can do with a controller on a PC. When an old game has no controller support you can essentially take matters into your own hands and give it controller support.

Okay that's really good to know since I'll be playing primarily newer games, thanks.

How can I, in any convenient way, comfortably play games from my couch or in bed with a keyboard and mouse?
And also I'll be playing a lot of action games and games which feature driving such as GTA V and driving is abysmal on kb/m from what I've played. It's either controller, a wheel, or bust.
Plus like I said I'm not trying to be some professional CA:GO player, just casually playing some games from time to time on a system I'm building that just happens to be capable of it.

And why did you make these 3 posts? ITT, I'm not sure if you forgot to switch alts or if it's just some weird gimmick.

A controller is better for everything besides FPS and RTS and MOBA.
