Like let's say I squat pretty heavy on MWF and my legs are pretty sore. Normally I would take T/th off to recover. But if I started to run like ~4-5 miles on those days would that interfere with the rest I need from the squats?

You need the right nutrition to continue progressing with heavy squats. You should be in a slight surplus to keep increasing weight on the bar. It's easy to not eat enough on running days. ...
