I definitely didn't like Annie much in the beginning. It's amazing how the show does characterization so well that a character played by a goddess like Alison Brie can actually be disliked.

Pretty much this. Though I started to like her just a bit more in the Halloween episode, while you did not seem to. At least she was funny in this one.
In the pilot commentary, they actually talk about how she's the closest thing to an antagonist in concept early on. So I don't think they were trying too hard to make us like her, at this point.
I actually dislike early Troy even more (outside of any antics in the tags), though this episode did away with a lot of that.
