for DC, I sometimes wish Batman wasn't in the main universe, and lived in his own world. Maybe a world that has no super powers even. It would require some changes or elimination of some of Batmans more exotic enemies though. But the benefit would be no super powers complicating Batmans story. No questions about why a rich man in a bat suit is running around with the Justice League fighting Darkseid

For Marvel, I have long felt the mutants don't make a lot of sense in the wider marvel setting. It is so bizarre that people would be so upset about 1 particular flavor of super being, but celebrate others. Why is Wolverine so scary but not Thor? It makes no sense. In a world where the rest of marvel doesn't exist, it suddenly is much easier to understand

But I know that neither DC nor Marvel will ever do what I wish they would do and remove Batman and Xmen from the main universes

There are alternate continuities where those happen.
