I should probably add that I'm only playing the single player campaign, I never played Quake multiplayer either. I was an Unreal Tournament boy.

Make sure you're using an updated executable, like DirectQ. There have been many since they released the source, but DirectQ is one of the best (assuming you're on Windows) imo. It basically stays true to the original rendering, either fixing bugs or polishing things for more modern hardware.
