Maybe there will be no proof revealed they are Sith to the Jedi Council. It's hard to distinguish between a Sith and a mere Dark Jedi, with the latter popping up every once in a while.

Also, if the With are successful at killing all who come into contact with them, no word gets out...

.....the point is the Jedi believed the Sith to be extinct for over a thousand years....

So if there is a Sith in this show, which takes place 100 years before TPM, there has to be a really good explanation as to why the Jedi in TPM still believe the Sith had been extinct all that time.

Exactly one character survived being stabbed through the torso, and it wasn't even a chest wound, it was down in the side of her belly.

Referring to Sabine? There was also the Third Sister. Still no idea how she survived being impaled twice by Vader. Second time barely even slowed her down.

If you stab someone in the chest with a lightsaber, why pull it straight out or deactive it immediately? Just pull it out to the side and up a bit, mess up all their internal organs. That should not be survivable yet we've seen at least 3 recent characters come back from it. Sabine, Third Sister, Inquisitor. It's annoying.

There's definitely ways they could pull it off but there's a lot more ways they could screw it up. A super threatening Dark Jedi that's technically not a Sith but practically acts the same should still make them not so laid back at time of Phantom Menace. Any major threat in living memory should have them more on their toes.

I'm not sure how long ago the Sith existed according to Episode I/Prequel Era Jedi who thought they were extinct, but it was not 1000+ years ago, as the fact that the Rule of 2 is even known about among the Jedi indicates Bane's lineage of Sith didn't go completely under the radar. Season 6's Ending of the Clone Wars even has Yoda meet Darth Bane's Spirit, and Yoda is aware of the Rule of 2. This is Star Wars Canon material. As for Legends material, it goes over this more in depth in other ways. Specifically...

Sometime during 200 BBY, the Plan was threatened by the actions of a particular Sith Lord. He was known to his successors for having opened a hole in the Force. This had the effect of allowing the Jedi to feel the dark side for the first time in approximately eight centuries. The Jedi were now aware of the Sith's existence.

Also in Legends...
Legends-era material gave a clear answer to how the Jedi discovered the Rule of Two. The Jedi padawan, Kibh Jeen, had fallen to the dark side and become affiliated with the Dark Force, a dark side religion affiliated with the Sith Order and the Prophets of the Dark Side (a Sith splinter religion) that was headquarters in an ancient Sith temple on Dromund Kaas. Less than two centuries before The Phantom Menace, Jeen discovered the survival of the Sith and the Rule of Two, and he revealed this knowledge to the Jedi before he died. His warnings were noted but not believed until the Invasion of Naboo. Whether they were warned by a fallen Jedi or knew of Banes doctrine before the Sith Lords death, the Jedi were aware of the Rule of Two before the Star Wars prequel trilogy.

I mean, it's pretty well established that shit isn't well established in this universe. It's been only like 20-30 years or something between 3 and 4 and somehow Jedi go from all over the place to Han not believing the shit exists.
