The only exceptions are ones like SNK, err Attack on Titan. Naruto's son Boruto has a special eye power that they have teased but haven't shown in action. So most baddies that have shown up have gotten rekt pretty quickly. This has led to some pretty good ones like Death Note and Parasyte, but the Parasyte manga has been over for a very long time iirc. For longer running series like One Piece and Naruto, this means you might never get an anime, so it almost never happens. 2) Take long breaks to wait for the manga to have enough material to make substantial seasons. We've seen this with Attack on Titan and One Punch Man. Works pretty well if you're patient 3) Diverge from the manga. Notable examples are of course Fullmetal Alchemist and Tokyo Ghoul season 2. Works to varying degrees of success.
