Doomsday Clock is supposed to clear up some of it.
It seems like Dr. Manhattan appeared and did some changes in the DC universe for some reason.

Why?
One of his last lines in Watchmen was that he would get out and looking for life in the universe, looks like he found the DCverse.
And he decided to make some changes, perhaps to prevent something really bad from happening?
How?
He can change things on a molecular level in a normal universe, it is not magic. Now think what he can do when the universe got stuff like magic and the speed force?
Heck, maybe they will say that he created them as well.

But it kinda seems... faddy, to make watchmen the reason for the change. He's no anti monitor or reality punching superboy primo.

Dr. Manhattan is (ostensibly) the reason why the New 52 happened after Flashpoint instead of everything going back to normal.

The guy known as Mr. Oz had turned out to be Jor-El and he claims that something powerful and incomprehensible is coming to destroy Earth, capturing and leaving and impression in Jon. When Supes learn that it was him that tossed the world into chaos with sleeper agents, he's about ready to fight, so then Jor-El teleports them to an unknown location where they duke it out. Jor-El reveals that he can actually use the Kryptonite as an eye beam, but Supes powers through it with his own heat vision and knocks him through a wall...into the very same room that Mxyzptlk was imprisoned in. He also discovers Doomsday here, trapped. Jor-El keeps going on and on about how he "gave humanity a choice between good and evil" and that "evil won" and how he was doing "all of this for hi own damn good" and hits him with another Kryptonite blast, but then Supes tells him off, asking what kind of father hurts his own son with the weapon most lethal to them.

He snatches the scythe from him and breaks it apart. He noticed that the scythe he wielded was actually brainwashing him and his sleeper agents...unfortunately, it was also what was keeping the Kryptonite sickness and pain at bay. Jor apologizes for what he had been doing and Kal for the first time in his life, embraces his father, saying they'll find a way to cure him. Jor-El, in a panic, runs away and tells his son to save his family and at that moment, something begins to teleport him away but before he disappears, he warns him of the looming threat, that whatever it is, it's far more powerful than him. His fatherly senses finally kick back and tells Kal that he loves him before vanishing. Immediately after that, Superman is teleported back into the Fortress and heads back to Metropolis. Superman begins to question himself again, wondering what he would have been like if he were in Jor-El's position as he begins hearing the echoes of suffering, injustice and chaos across the world left behind by "Oz".

And... it's implied that ole blue man is the one that did the brainwashing? Making jor-el evil is such a smallville thing so I'd be surprised if that was well received.

Then something happens to superman right? I know he gets comic screwed once again.
