I think the only one that was retconned out of existence was PO, and I'm not entirely sure it even was. Pretty sure all the other noncanons, like MGA, were noncannon from the start. They do retcon facts from time to time though.

Kojima has retconned so much shit in the MGS lore not just games.

PO is like the example of that in game form. The game was meant to be canon, and by his own admission it still is except for the stuff he contradicted :/
