I'm on the fence, but probably leaning towards the latter.

Mercury Steam have a questionable track record (and Nintendo too recently with the Metroid series).

I'm not feeling the music in Returns either.

I think Samus Returns will be fine, but I prefer the sprite and gameplay style, Super Metroid-ish style of AM2R. From what I've seen of Samus Returns, anyway.

Don't get me wrong, definitely going to give Samus Returns a try.

I would be shocked if MSR is worse in any way.

AM2R hit a lot of people in the feels since it was the first 2D Metroid since Zero Mission. When people are starved, they'll crown ground beef as prime steak. (Especially if their last meal was earthworms/Other M.)

But AM2R ain't prime steak. It's a tight, competent platformer, but it ain't great.

I'll know within a week how I feel about MSR, so my opinion on which is better may change. But I do expect MSR to be better by default. If it ends up being average like AM2R, I'll be very disappointed.

Samus Returns was made by the same people that did the shitty 3DS Castlevania in the same style. Unless their studio and developers underwent a massive evolution I can't see it turning out any better than "alright".
