I think changing up the story is great, as its not like seeing ~~Aerith die for the hundredth time~~ really has any emotional impact at that point, so ~~keeping her alive to use~~ and playing with the story sounds fun. Im just not a fan of running it into the ground which is all I can imagine turning one game into 50+ hour games to be.
