The one parent thing came about because, during the days of Grimm's fairytales, it was common to have lost family members to plague and disease. A JRPG that borrows from European mythology is likely to borrow that aspect as well with or without knowing its significance.

It also helps to not burden a cast with superfluous characters or, in the case of live action, write checks for two actors playing parents when one parent will suffice.
I think it's also because a lot of RPGs encourage a headcanon for your character and in universe parents deflate that
