Nah she is. She forces a bloody war upon Fodlan partially out of patriotic pride because her ancestors used to rule it and says she wants to be rid of the Crest system to establish a meritocracy, but if she succeeds she kills all who she disagrees or who could be problem to her reign, those who she doesn't kill need to her permission to establish and practice any sort of religion or culture and she puts all of her cronies in places of power. Regardless if Edelgard steps down she still has her cronies to carry on the systems she wants in place, is still ruining Fodlan with the war and making others suffer and die for her misguided spite and pride which is more than enough to make her a villain and in the wrong.

Nationalistic pride isn't exclusive to fascists, tons of authoritarians use it. As for the part I bolded, I'm not sure where you get that. The Black Eagles ending is about 1 minute long and it mentions nothing of that. The ending only really establishes that The Empire won, Those who Slither in the Dark eventually get wiped out, and Edelgard is somehow ruling while destroying the crest system. This a weird contradictory system similar to how Napoleon established a bunch of legal rights for the common people yet still proclaimed himself Emperor.

Also, the ending picture is essentially Edelgard copying Napoleon in one of the more famous paintings on him.
