I find Shinra to be way more interesting and thematically strong, Jenova and the WEAPONs have a cool freaky eldritch vibe, but I just never felt anything positive towards Seph so when the game shifts away from Shinra entirely I kind of check out. I definitely agree with this. Shinra (and particularly Rufus) is one of the most compelling villains in any video game I've played; Seph is just a really strong dude with a sword.
