Largely because they're taught to or influenced to by their parents or role models. Prejudice doesn't derive from logic and generally can't be logicked away.

Why did those prejudices arise in the first place? There are probably lots of reasons, they likely didn't all arise at specific times over the past 2000 years. Jews were basically the most prominent minority group in Europe for over a millennia so there are lots of opportunities for shit to start.
