I work at Whole Foods, so I can give some insight into ordering via Amazon Prime. Some important points:

1) The people who handle it are Amazon employees: Whole Foods employees actually have nothing to do with it. We cant help you with it, and calling the store about your order will get you referred to Amazon Support.

2) There are plenty of Amazon shoppers, but only rarely is Amazons management actually on site, so the shoppers are largely unsupervised. Some shoppers are really good, others quite clearly have no idea what theyre doing and/or dont care.

3) Whole Foods doesnt carry a lot of national brands. The ones it does carry are invariably marked up. The store brand(365) is pretty good, at least.

4) We dont really have back stock(Order to Shelf lol), so its not uncommon for us to be out of certain products. We do; however, get shipments frequently.

5) Shoppers can substitute stuff somehow: Im not sure how it works though. So that could lead to price disparities.

6) Shoppers put your order on shelves to be picked up by drivers(or you). They have fridges and freezers. An Amazon Prime Now driver comes to pick up and deliver your order. Inevitably, they sometimes screw up and leave a bag behind.
If you choose to pick up your order, there are special spots for order pick-up. Check-in is done via an app or e-mail, and a shopper brings your order out to your car.
