They scrapped that system in the transition to Stormblood after somebody on the dev team realized what a stupid idea elements were in an MMO, but they never bothered removing the patron god choice. I played back then and that still amounted to nothing! And I guess I mispoke about the lore being undefined. I meant that they aren't a focus in the plot as you say - even though early on the game spends a decent amount of time and background convincing you they should be a big deal.
