Oh. Well, it's not surprising that P5R doesn't nearly measure up to Persona 5 in any sort of GotY poll here, as remakes and remasters have hardly ever come close to the original's strength in said polls before. Presumably, that's because lots of prospective voters think a game should truly be a release of its year to be GotY material.

The more interesting question is why P4G functioned as a perfect proxy for Persona 4 in GotD 2 given that, and even though HGSS didn't function as a perfect GSC proxy. I have a few ideas:
  1. that the extra voters in contests versus GotY polls tend to have played few games in a given year, and don't care much about whether or not a given game truly belongs to its year/decade
  2. that Persona 4's fanbase is dedicated and passionate enough that its fans will pretty much vote for it regardless of whether or not they see it as a 2010s game - for what it's worth, P4G was one of the very few exceptions to the GotY rule I mentioned above, at least relative to Persona 4's showing in the first GotD
  3. (rather self-evidently) that nostalgia is a major component of Pokmon's strength unlike Persona 4, and HGSS was inevitably going to take a hit from not having that regardless of how much the voters who did play it like it

It's also a game that took a bit of time to gain momentum, so it's very likely a good portion of the site did play it between 2010 and 2019 and voted accordingly, regardless of whether they played Golden or the original version.
That's a very good point I didn't quite consider before, which also helps to explain the aforementioned GotY rule. Persona 4 already rose from 29% on Resident Evil 4 to 35% on Twilight Princess in the five years between GotD and BGE 3 alone, and I would expect it to have improved further with Persona 5 bringing a surge of new players and interest in general to its predecessor.
