Of all the 3DS games I have played, these are the ones I honestly feel were the best -

Theatrhythm Final Fantasy: Curtain Call
Fire Emblem Fates (If you are counting the Fates game separately than count this one for Birthright)

Legend of Zelda: Link Between Two Worlds
Kid Icarus Uprising

I've always thought of the different branches of Fire Emblem Fates as one game and their sales have always been counted together as one game. If you are going to count the different branches of FE Fates as separate games, then for consistency, you should also count Pokemon X/Y, Pokekemon Sun/Moon, and Pokemon OR/AS as separate games. It's the exact same principle of being the same game with multiple versions.

Also, I can't believe there is no love for Shovel Knight here!
