I have been to all the major museums in Tokyo, Kyoto, Hiroshima, and many other cities and I won't downplay how appealing a lot of them are, however you can easily fill 3 weeks with amazing outdoor experiences. Rather than only going to the major cities, stop at all the other places on the Shinkansen route from Tokyo to Hiroshima. Stop at Nagoya and take a short bus trip North to Shirakawago (most beautiful village in Japan, and the basis for the setting in Higarashi). See the biggest castel in Japan at Himeji. Take the lift to the mountaintop in Kobe (which also has a Chinatown, though the Yokohama one is bigger), see the gardens and lakeside castle in Okayama. Lot of amazing stops along that route that most people just skip.
