Is that new to this one, or did I completely miss it in any of the old series? Nah, the old Scooby-Doo series were definitely episodic. Well, except for the 13 Ghosts of Scooby-Doo. That one had a plot arc, too, but it also had Scrappy-Doo and no Fred or Velma. It was kind of weird. But yeah, this Scooby-Doo series actually has an overarching plot that goes throughout the show, although it's still kind of episodic in nature since you don't really have recurring villains and stuff like that for the most part. And it still has filler episodes that don't really have anything to do with the main mystery.
