You don't have to finish the dungeons, but there's literally no reason not to once you enter them, given that you can full-clear every dungeon using only the items you enter with (only exceptions are Deku tree, where you need bombs and boomerang to get a single skulltulla, and Dodongo's cavern, which you have to revisit as an adult for a skulltulla). Additional items from later dungeons unlock nothing and don't make them any easier, so there's really no point in partial-clearing a dungeon, then returning to it later. Technically, the long shot could make stuff easier... And the reason you can partially finish them is you find the items for both the fire and water temples within 5-10 of entering in the MQ edition. I just happened to find them both super fast after entering. So, they weren't even really partially done.
