I guess I assumed that, after the events of Donkey Kong Jr., they realized that they were at a stalemate and that neither of them was completely innocent, and slowly got over their hatred for each other to become at least acquaintances, if not friends. I know that since then, Donkey Kong has caused problems for Mario in at least the Mario vs. Donkey Kong games, but I assume that's just because Donkey Kong is a wild animal and can't always control himself. I think they've always made up at the end of those games.
