I've always gotten the impression from others that 3 was the preferred title of the two with most people not liking the ammo system or Dark World of 2. I mean I don't know that metacritic actually means consensus, and those are things that people generally have a problem with about 2. Still, people also have problems with 3 being the most un-Metroid of them all in a lot of ways. Pretty dumb setpieces and cutscenes. IIRC the worlds in MP3 don't even connect organically?
