Because the games don't sell. I don't even think all the Fire Emblem games combined have sold as much as Breath of the Wild and yet it has something like the 2nd most number of reps and more than Zelda.

Fire Emblem is a much, much more character driven franchise than Zelda. That, and most non-triforce characters are more irrelevant in Zelda games than the average FE lord/co-protagonist by comparison. There were instances of characters that would've worked well for Zelda - Midna being the most blatant example - but I'd have a hard time coming up with Zelda characters important enough to be permanent additions to Smash.
