for some reason =$C2-$B2<10000 works but =$C2<$B2+10000 doesn't and it makes no sense at all

Just downloaded the file to give it a look... my guess is, because the numbers are being saved formatted as text instead of numbers, the conditional format check stops as "c2<b2" because it's text compared to text... or something... that is definitely a weird one though.

The columns were probably set to Text-format when you were pasting in the hh:mm:ss timestamps, since you're just dealing with pure numbers now you could change them back to General format, so any number you paste in would be number-formatted itself and then the second formula would compute normally?
