Okay, let me address a few of the points that were brought up:

RE: Her not "damaging" the inn -- of course she wasn't going to damage it, it's still been her parents' livelihood and passion for most of their adult lives. You don't just try to ruin a place your family loves because you don't want to work there. That's ridiculous. She's not a monster.

RE: "Lacking ambition" -- first off, staying in Inaba is not an inherently bad thing. The game is very clear about that! For example, it makes perfect sense that Kanji sticks around, given his arc. His skill could probably get him anywhere he wants to go, but he's happy where he is. (I can't remember Chie's all that well besides wanting to become a cop, but I think she stays too?) He desires it. But Yukiko is only doing it for the people around her, not for herself. She sees leaving as a "betrayal" of them. She's doing it out of a sense of obligation, not personal desire. I can't help but see it as another cage she's walking back into -- this one is just prettier and more comfortable.

And yes, the theme of the game is "you're made more whole by the bonds you share with others," but that doesn't preclude autonomy and self-sufficiency, the latter of which she explicitly relinquishes toward the end. Her initial impulse may just have been to run away with her "prince," and that's clearly not healthy. But even as I just went through her S Link again, I can barely sense any passion. She may not have been forced onto the rails anymore, but she put herself back on those rails because she's worried about the effect it'll have on people who are relying on her. She didn't ask them to rely on her. They just expect to.
