I think usually it becomes "was accused of" which, looking at the article now, seems to be the verbiage they used. Otherwise yes, the placement of allegedly is confusing in general since the fact he shot the man was never in dispute by anybody, only the matter of whether it was self-defense and whether he planted the weapon.
