Pretty much everything thematically points to the Fallen Branch.

Royal Family has the Triforce, which is a theme of the Fallen Branch.

Royal Family doesn't even know what the Triforce is, suggesting they have had it for so long that it has merely become synonymous with a divine power passed down through their bloodline. This is already a plot point in the Fallen Branch.

Ganon is a mostly-mindless monster. Calamity Ganon is the natural progression of Ganon as a beast, which is what the Fallen Timeline is all about.

Ruto and Nabooru are both known as Sages, and both did battle with an "evil man" (who matches the description of Ganondorf). As far as we know, this only happened in the Adult and Fallen Branches -- the ghostly Ancient Sages took care of Ganondorf instead of Saria, Darunia, Ruto, Impa, and Nabooru in the Child Branch.

The Lost Woods is in the north, which is exclusive (and iconic) to the Fallen Branch.

Aonuma has stated, pre-release, that this game takes place in a Hyrule where Ganon has attacked "many times". Not counting BotW, Fallen Branch = 7-8. Child Branch = 1-2, +1 for Ganondorf II. Adult Branch = 3.

Lynels are exclusive to the Fallen Branch so far, but this is weak evidence.
