And also in SM in the restaurants they list actual animal/plant terms like fish and cherries. There are also obviously real plantlife in the Pokemon world despite there also being plant Pokemon. The pokedex labels the Pokemon as "X Pokemon" (example, Pikachu the Mouse Pokemon), so how could they be labeled that if they didn't exist? I think they're very rare and possibly only exist in specific scientific/conservationist labs/farms.
There exist mouse, dog and fox Pokemon but no actual mouse, dogs or foxes. Thats just what theyre called in universe but that does not mean that real mice and dogs exist. For any early animation it has already been mentioned by the head writer of the original anime that all those appearances are animation errors from the animation staff, he mentions that real animals do not exist in Pokemon and I believe Masuda said the same as well. Any mention of them is a mistake or could be a placeholder.
