Pokmon were created as biological weapon by giving animals sentience as well as splicing human and animal DNA (to create cat-people soldiers, like Meowth, and then, later, creating Lovecraftian horrors of their own).

Technology becomes so advanced that matter can be stored as pure energy (like in Ultraviolet). The Pokmon are stored in pocket dimensions until they are thrown into battle like grenades.

Dragon Grenades. Ghost Grenades.

Intelligent cobras capable of infiltrating an enemy camp and assassinating any target.

A war is fought, civilization destroyed, Dark Ages 2.0 ensues.

Pokmon slowly evolve to be more cuddly and less-intelligent.
