Whether or not the TVA's magic rules are inconsistent depends on how the rules are implemented. We weren't given a whole lot of details on that. It's either:

1: No magic works and everything achieved through magic is retroactively undone by being inside the TVA.
or
2: No new magic spells can be cast while inside the TVA.

Since Loki didn't revert to his blue skin form, it's likely to be the second one. The second rule does have precedence in the MCU by the way. In Wandavision when Wanda steps inside Agatha's basement she can't cast new spells but she is still wearing her sitcom outfit which she got by magic. And when Agatha is inside Wanda's circle of runes near the end, she can't cast new spells but she is still able to fly because of magic she cast before entering the circle. If we assume the TVA works in a somewhat similar way to Wandavision's rune magic barriers, then it's entirely consistent with pre-established rules.
