I've completed the game twice and I couldn't tell you. I'm pretty sure the writers themselves couldn't tell you. All I remember is the villain having some shady past with Cid, a giant extradimensional shadow monster, and the annoying girl side character having secret plot-related powers. Most of the game's main quest missions completely ignore the overarching plot - even the second to last main quest mission has no relevance to the plot, just some bullshit about tracking down a couple of idiot copycats impersonating Vaan and Penelo.

Imagine a version of Skyrim where the dragons and Alduin are rarely ever brought up during the main quest, and the second-to-last main quest mission is tracking down some low-rent Brynjolf impersonator in Riften. Then at the last second someone realizes 'oh yeah, I guess you'd better go deal with that Alduin guy before he, y'know, eats the world and everything.' That's FFTA2's plot.

Even though I liked FFTA, I wouldn't consider it particularly great storytelling. But hell, even it understood the importance of keeping the plot relevant to the missions, and pacing it accordingly - by comparison it's second-to-last quest was the epic final showdown between your clan and Clan Ritz.
