I mean, if you're going to go to the trouble of writing original stories with these characters, why not tweak the names and mythology a bit and just make an original story out of it? Who knows? You might even be able to publish. Just come up with a fancy name for ninja that the publishing company can trademark. I choose to write about Naruto because I want to write about Naruto. That's why I write about it. It's about being involved in the fandom, meeting people who are similarly inclined, discussing things, etc. --- I write Naruto Fanfiction.
