Pokemon's story isn't particularly deep or anything but Red is very clearly the main character of it. It's his journey to become the best and fill out the Pokedex. This feels like more of a technicality. They went with using the Pokemon directly from the beginning since it made more sense since the Pokemon do the fighting. And they even added Red as soon as they figured out how to make the trainer thing work.
