Zilla has a faster regeneration factor (kind of shown in KotM with how fast he got up after Ghidorah nearly killed him), Zilla has some weird nuke-aura-explosion ability. Kong has an axe that counters the Atomic Breath(presumably made of one of Zillas spikes), Kong has a higher intelligence, kong has a stronger punch.
