In my humble opinion, she was added in after the fact when they realized they under budget and had time to spare. Or, in my crazy fan-canon head: she's the reincarnation of Shinji, going back into the past over and over and trying to nudge his past self into making the right decisions to avoid the horrible future he causes. It's really only based on the fact that Mari goes right for him, knows exactly where he is, seems to know everything about everything, and the fact that Shinji's original character design was that of a girl anyway. --- "History Is Much Like An Endless Waltz.
