I didn't really chalk Mephiles up as being strong durability wise (though it has been awhile). Just more that he could make tons of doubles of himself but said doubles could be popped easily. Also the orbital re-entry thing was while he was Super Shadow so I wouldn't put that to base Shadow's durability (who was KO'd by base sonic dash)

As for teleporting she could potentially tie him up or grab him and thrash him around. I don't think he has shown to be able to warp while grabbed has he? Alternatively she can just hit him regularly as he doesn't spam it that much regularly and has been tagged before so between her craziness, unconventional fighting, and toonforce style physics and shenanigans (vanishing and reappearing right behind Amethyst) she is likely going to hit him regardless.
