So Palps wanted Kylo to kill Rey, but then he actually wanted her to go to him alive so she could kill him and absorb his spirit? But then she does kill him (just by grabbing two lightsabers I guess?) and she doesn't absorb his spirit. Dafuq?

I can definitely believe the rumors now that there were multiple endings and this thing was just mashed together at the end to try and avoid fanboy rage
1. Palpatine is literally stuck on life support on a planet out on the outer rim because of what Anakin and Luke did. Beyond that, if anyone is going to preserve their spirit through force sorcery it's Palpatine, who's whole shtick for his 6 previous movies was becoming all powerful and living forever. And it doesn't "negate" what Luke and Anakin did--Their actions were integral to the culmination of Episode 9, they just weren't the ones to permanently kill Palpatine.

2. Kylo had been struggling with the Dark side the entire movie. It's why he never tried to kill Rey, it's why he was so distrustful of Palpatine, and why he basically neglected running his evil empire in favor of seeking out Rey--Kylo wanted to be saved. Before Leia even communicated with him he hesitated to strike down Rey, because killing her wasn't what he wanted.

3. Most Star Wars movies are just McGuffins and fetch quests? Contrivance is basically the entire conceit of the Force.

4. Palpatine has always had contigencies. He uses people. He had four apprentices who he told was his only student while also training someone else concurrently. Maul, Dooku, Grievous, Vader. Him telling Kylo one thing and anticipating him doing something else is kind of his shtick too. While Palp's didn't say it explicitly, we can infer that:

  1. He had children so that he could later use their vitality to restore himself in case of fatal injuries. This is why he tried to capture Rey when she was a child, so he could always have her on hand.
  2. If Rey died her spirit was probably going to be trapped by Palpatine.
  3. If Rey killed Palpatine, he probably had dark sorceries prepared to take over her body.
  4. This whole storyline was obviously inspired by the Star Wars Legends, where Palpatine basically does this same thing but with different steps, so it's not like it's something that's foreign to Star Wars fans.
Rey needed to be consumed by Hatred and the Dark Side in order for Palp's dark sorceries to work. It's a running theme with the Dark Side--You're only vulnerable to it if you let it inside you. Furthermore, Rey doesn't actual kill Palpatine, Palpatine kills himself with his own Force Lightning. She's become one with the force at this point, and the power of the True Force is empowering her, not the "two lightsabers". The sabers were just symbolic of the cumulative effort of the jedi throughout history coming together to stop the greatest evil in the galaxy.
