Using visual novels is technically cheating but like:

Zero Escape: Zero Time Dilemma - There was a 10th guy with you all along, and he is the true mastermind, and he was simply hidden from view by all of the game's camera angles lol

or

Danganronpa V3: Killing Harmony - the protagonist of the game, and the character most prominent in all of the game's advertising, is actually the first killer and she dies in the first case

I think Phoenix Wright: Spirit of Justice also had a good one too, now that I think about - I haven't played it in a long time but if I remember correctly Apollo's foster father is actually dead and the person he was talking to was his Maya channeling Apollo's dead foster father. That was so crazy. I actually dropped my 3ds from the shock lol
