Mechanics-wise it's a bit of an apples to oranges deal. They all have the same core combat mechanics, but A1 and A2 have more jobs, and five / seven races where certain jobs are restricted to certain races. Both games rely far more on sidequests than the main quest over FFT. A2 takes the edge in terms of content, and steps up the game by introducing legitimate boss monsters. Though it it really irks me that they completely eliminated random battles in A2 in favor of select few repeating encounters. There's also that issue with A2 of the RNG for all your potential actions being preset before that battle begins.

The Advance games also have laws and judges, which are almost unanimously agreed upon as being a major pain; A2 reduces the penalty for breaking laws, but also introduces some absolutely ridiculous laws to compensate.

Story-wise, FFT still has the best by far. A1's is decent, and has good moments, though it's ultimately a subject of controversy (especially coming off the heels of the original). A2's story is an absolute fucking mess, assuming you can be convinced that a 'story' exists in the first place.

It should also be mentioned that A1 has a surprisingly good soundtrack, especially for a GBA game. A2 has about one memorable original song, while the bulk of its soundtrack is just ripped from A1 and FF12.
