She'll probably close at 57% on Sonic now and based on extrapolating from the Sonic/Auron/Snake matches, she should have gotten 58%, which means that it's possible she's lost 1% due to having an unrecognizable sprite (alternatively, perhaps Auron's sprite hurt him even more than Snake).

But even with 57% on Sonic, I don't know why it's seen like a joke. Zelda got 57% on a Noble Niner. If we assume Samus/Mario are around the same level (since it's impossible to tell whether Samus/Mario is rSFF or Tifa/Sephiroth is rSFF), then the only top tier character they both faced that we have a good read on and have no reason of declining is Luigi and they both get around 60% on Luigi through Tifa.

In 2010, Sonic got 54% on Kirby and based on 2010 xstats, he should get 53% on Luigi. I really don't think there's any indication that he's gotten significantly weaker to the point that he'll lose to most of the Nintendo near elites. He actually outperformed his 2010 xstats on Auron (Sonic's projected to barely lose to Auron) but I think that's more due to Auron declining than Sonic gaining. In fact, I think Sonic's probably at the same level as he was in 2010, meaning that pre-SFF Zelda should be near or only slightly below Mario or Samus.

Of course, the real reason why Zelda will likely lose or even get blown out by Mario is SFF. Zelda can't score any SFF on Sonic today, unlike Link who SFFed Sonic to death in 2010, which bodes badly for her fight with Mario since it shows that the Nintendo fans don't really care that much about her.
