The manga is written by Yoshiyuki Sadamoto, who was a design director for the anime. He's stated before in interviews that he originally designed Shinji to be like Asuka and when they decided to make Shinji a boy, created Asuka as a pair with him, only creating Rei later. That's pretty clear in the manga, where Asuka is not only more obviously paired up with Shinji, but the manga basically ends with them being the official pairing.

Sadamoto was also quoted in an interview saying he was unhappy with the anime's ending because it wasn't obvious enough, and that he wanted it to have a happy ending.
Sadamoto comments that "the [Evangelion] animation never actually gives people an 'answer.' It's more of a feeling of 'figure out the rest of the story for yourself.' I think that the manga will begin to differ from the anime. I really like clear, straightforward stories, so even if it seems a little immature, that's the direction I'd like to work toward."

But how will the comic end? "That's a difficult question, because I don't know how I'm going to end it yet," Sadamoto told NEWTYPE. "I want to give it a happy ending... but what's happy? The movie ended happily in its own way. There is nothing significant in human life from the time you are born to the moment you die, and in between, we can't say we've lived if we don't enjoy life. Shinji's life is, and will be, hard, but he's lived, and that in itself is a happy ending."


The rest is, admittedly, extrapolation on my part. Rei was never part of his original concepts but something Anno asked him to create. The anime makes it fairly ambiguous who Shinji prefers, thus the endless shipping wars between fans. We know Sadamoto wasn't happy with the ending, and so the manga diverges heavily to favor his original pairing to remove the ambiguity.
