I'd struggle with that. From a craft standpoint FLCL is better. It's a tightly woven narrative that manages to juggle several themes at once across the series before wrapping everything up neatly with a bow at the end. There is no filler. Most scenes and lines of dialog are doing double duty. I've never seen an anime do so much with so little. Its messages is a pretty universal and accessible one. It's not saying anything people hadn't heard before.

Paranoia Agent is also pretty tight, but it does meander maybe once or twice. Half of the series's narrative operates in a very traditional episodic fashion before the midpoint when things get a bit wacky. I actually love how the narrative and form of Paranoia Agent parallel each other there, but with those vignettes (there are like five or six that follow a pattern already largely established by the first half of the series) the story doesn't feel as neat. Thematically, I don't know why the episode Happy Family Planning is here, though I don't want to lose it either because it's series' tightest episode IMO. Also, awareness of Satoshi Kon's criticism of 'kawaiisa' pop culture in Japan is outside reading that you kind of need to penetrate some of the messaging here.
