In the Meryl ending, Otacon stays behind the help Snake escape via his super hacky powers, and Snake is like dude you know you're gonna die right and Otacon is like hell yeah but then the bombing never happens. Snake asks Campbell to send a rescue party for Otacon, and they meet back up later for the lead up to MGS2. In the Otacon ending, Meryl actually dies. Can't be canon to MGS4 because she's still alive.
