Although; based on previous episodes this season, I thought Morty C-137 was going to end up becoming Evil Morty.

How could that happen?

Basically, we know 100% for a fact that Rick C-137 and his current Morty are not from the same universe. In s1 ep10 Evil Rick scans Rick C-137's brain and it shows pictures of him interacting with a toddler version of Morty, but the Beth from the universe our main character Morty is from hadn't seen Rick in 20 years after he walked out on his family.

The implication is that Rick C-137 actually returned to his C-137 family much earlier in Morty's life, but something happened that caused him to bail on dimension C-137. This is further propped up when Rick and Morty drop Jerry off at the Jerry Day Care and Rick flat out doesn't know Jerry's home dimension. If the family was from C-137 then he would know that Jerry came from his own dimension.

That's all fact, we know all that for sure. It's never outright stated but all evidence shows that Rick C-137 took over for main character Morty's original Rick the same way Rick C-137 and main character Morty abandoned Morty's home universe in Rick Potion #9 and moved in on their current family.

The theory is that Morty C-137 is still out there and that over time he's become much smarter an more competent than every other Morty, and it turns out more competent than many Ricks. Evidence to support this is how much more competent main character Morty has come over time from his exposure to Rick C-137, much smarter and emotionally harder. Whether this is due to experimentation by Rick C-137 or just the results of their adventures is unknown. We KNOW Rick C-137 has done all sorts of crazy shit to main character Morty (like making it so that he can morph into a car), so there's no telling what experimentation he might have done to Morty C-137.

This is lampshaded in s1 ep10 when Rick C-137 outright tells main character Morty that a smart Morty is a danger to everyone, almost like he knows from experience
