I think that's good to keep in mind, but this is also the series where Rei talks about gay people and her feeling like she has to be comical to be accepted, and I think most people gave credit to the author there for making a good point. But it strikes me as overly convenient if anything you agree with is the true opinion of the author and anything sketchy is purely character voice.

No, you're right, there's no reason to blindly assume that what Rei says is how the author feels as well. It's more supported by the actual content of my the series than the idea that they support the current topic of discussion, but that's still an assumption.

Note that I haven't read any interviews from the author, that's where the meat of this discussion would lie be I assume. However I'm fairly certain they haven't come out in favor of incest, lol.
